    Development of an Advanced Force Field for Water using Variational Energy Decomposition Analysis

    Given the piecewise approach to modeling intermolecular interactions for force fields, they can be difficult to parameterize since they are fit to data like total energies that only indirectly connect to their separable functional forms. Furthermore, by neglecting certain types of molecular interactions such as charge penetration and charge transfer, most classical force fields must rely on, but do not always demonstrate, how cancellation of errors occurs among the remaining molecular interactions accounted for such as exchange repulsion, electrostatics, and polarization. In this work we present the first generation of the (many-body) MB-UCB force field that explicitly accounts for the decomposed molecular interactions commensurate with a variational energy decomposition analysis, including charge transfer, with force field design choices that reduce the computational expense of the MB-UCB potential while remaining accurate. We optimize parameters using only single water molecule and water cluster data up through pentamers, with no fitting to condensed phase data, and we demonstrate that high accuracy is maintained when the force field is subsequently validated against conformational energies of larger water cluster data sets, radial distribution functions of the liquid phase, and the temperature dependence of thermodynamic and transport water properties. We conclude that MB-UCB is comparable in performance to MB-Pol, but is less expensive and more transferable by eliminating the need to represent short-ranged interactions through large parameter fits to high order polynomials

    Virtual reality learning resources in building pathology

    Building surveying students must be capable of analysing the condition of buildings and their components and, where this falls below an agreed standard, make recommendations for their repair. Hence university courses must provide opportunities for students to learn about the main causes of deterioration. Fieldwork exercises are essential but there are often problems locating appropriate buildings, programming visits to satisfy course timetables and complying with health and safety requirements. Whilst virtual surveys of existing buildings are not considered to be a substitute for real-life educational visits, this paper critically examines the development of a novel building pathology educational resource. Alternative technologies for creating digital panoramas are examined, prior to the development of an interactive case study, which enables students to conduct an on-line survey of a Grade 1 listed 16th Century hunting lodge. 360 degree panoramic scenes are linked with hot spots to create an interactive virtual tour of the building. The paper considers how virtual resources can be embedded within the curriculum, gauges tutor reaction to case study materials and identifies opportunities for the development of a suite of building pathology educational media-rich learning materials

    The Poisson-Boltzmann model for implicit solvation of electrolyte solutions: Quantum chemical implementation and assessment via Sechenov coefficients.

    We present the theory and implementation of a Poisson-Boltzmann implicit solvation model for electrolyte solutions. This model can be combined with arbitrary electronic structure methods that provide an accurate charge density of the solute. A hierarchy of approximations for this model includes a linear approximation for weak electrostatic potentials, finite size of the mobile electrolyte ions, and a Stern-layer correction. Recasting the Poisson-Boltzmann equations into Euler-Lagrange equations then significantly simplifies the derivation of the free energy of solvation for these approximate models. The parameters of the model are either fit directly to experimental observables-e.g., the finite ion size-or optimized for agreement with experimental results. Experimental data for this optimization are available in the form of Sechenov coefficients that describe the linear dependence of the salting-out effect of solutes with respect to the electrolyte concentration. In the final part, we rationalize the qualitative disagreement of the finite ion size modification to the Poisson-Boltzmann model with experimental observations by taking into account the electrolyte concentration dependence of the Stern layer. A route toward a revised model that captures the experimental observations while including the finite ion size effects is then outlined. This implementation paves the way for the study of electrochemical and electrocatalytic processes of molecules and cluster models with accurate electronic structure methods

    Amazonian‐aged fluvial valley systems in a climatic microenvironment on Mars: Melting of ice deposits on the interior of Lyot Crater

    Valley networks, regional drainage patterns suggesting liquid water stability at the surface, are confined to early in the history of Mars (the Noachian/Hesperian boundary and before), prior to a major climate transition to the hyperarid cold conditions of the Amazonian. Several later fluvial valley systems have been documented in specific Hesperian and Early Amazonian environments, and are thought to have formed due to local conditions. Here we describe fluvial valley systems within Lyot crater that have the youngest well-constrained age reported to date (Middle or Late Amazonian) for systems of this size (tens of km). These valleys are linked to melting of near-surface ice-rich units, extend up to ∼50 km in length, follow topographic gradients, and deposit fans. The interior of Lyot crater is an optimal micro-environment, since its low elevation leads to high surface pressure, and temperature conditions at its location in the northern mid-latitudes are sufficient for melting during periods of high-obliquity. This micro-environment in Lyot apparently allowed melting of surface ice and the formation of the youngest fluvial valley systems of this scale yet observed on Mars

    Trap models with slowly decorrelating observables

    We study the correlation and response dynamics of trap models of glassy dynamics, considering observables that only partially decorrelate with every jump. This is inspired by recent work on a microscopic realization of such models, which found strikingly simple linear out-of-equilibrium fluctuation-dissipation relations in the limit of slow decorrelation. For the Barrat-Mezard model with its entropic barriers we obtain exact results at zero temperature TT for arbitrary decorrelation factor κ\kappa. These are then extended to nonzero TT, where the qualitative scaling behaviour and all scaling exponents can still be found analytically. Unexpectedly, the choice of transition rates (Glauber versus Metropolis) affects not just prefactors but also some exponents. In the limit of slow decorrelation even complete scaling functions are accessible in closed form. The results show that slowly decorrelating observables detect persistently slow out-of-equilibrium dynamics, as opposed to intermittent behaviour punctuated by excursions into fast, effectively equilibrated states.Comment: 29 pages, IOP styl

    Evidence for ACTN3 as a genetic modifier of Duchenne muscular dystrophy

    Duchenne muscular dystrophy (DMD) is characterized by muscle degeneration and progressive weakness. There is considerable inter-patient variability in disease onset and progression, which can confound the results of clinical trials. Here we show that a common null polymorphism (R577X) in ACTN3 results in significantly reduced muscle strength and a longer 10\u2009m walk test time in young, ambulant patients with DMD; both of which are primary outcome measures in clinical trials. We have developed a double knockout mouse model, which also shows reduced muscle strength, but is protected from stretch-induced eccentric damage with age. This suggests that \u3b1-actinin-3 deficiency reduces muscle performance at baseline, but ameliorates the progression of dystrophic pathology. Mechanistically, we show that \u3b1-actinin-3 deficiency triggers an increase in oxidative muscle metabolism through activation of calcineurin, which likely confers the protective effect. Our studies suggest that ACTN3 R577X genotype is a modifier of clinical phenotype in DMD patients

    Cardiovascular disease in a cohort exposed to the 1940-45 Channel Islands occupation

    BACKGROUND To clarify the nature of the relationship between food deprivation/undernutrition during pre- and postnatal development and cardiovascular disease (CVD) in later life, this study examined the relationship between birth weight (as a marker of prenatal nutrition) and the incidence of hospital admissions for CVD from 1997–2005 amongst 873 Guernsey islanders (born in 1923–1937), 225 of whom had been exposed to food deprivation as children, adolescents or young adults (i.e. postnatal undernutrition) during the 1940–45 German occupation of the Channel Islands, and 648 of whom had left or been evacuated from the islands before the occupation began. METHODS Three sets of Cox regression models were used to investigate (A) the relationship between birth weight and CVD, (B) the relationship between postnatal exposure to the occupation and CVD and (C) any interaction between birth weight, postnatal exposure to the occupation and CVD. These models also tested for any interactions between birth weight and sex, and postnatal exposure to the occupation and parish of residence at birth (as a marker of parish residence during the occupation and related variation in the severity of food deprivation). RESULTS The first set of models (A) found no relationship between birth weight and CVD even after adjustment for potential confounders (hazard ratio (HR) per kg increase in birth weight: 1.12; 95% confidence intervals (CI): 0.70 – 1.78), and there was no significant interaction between birth weight and sex (p = 0.60). The second set of models (B) found a significant relationship between postnatal exposure to the occupation and CVD after adjustment for potential confounders (HR for exposed vs. unexposed group: 2.52; 95% CI: 1.54 – 4.13), as well as a significant interaction between postnatal exposure to the occupation and parish of residence at birth (p = 0.01), such that those born in urban parishes (where food deprivation was worst) had a greater HR for CVD than those born in rural parishes. The third model (C) found no interaction between birth weight and exposure to the occupation (p = 0.43). CONCLUSION These findings suggest that the levels of postnatal undernutrition experienced by children, adolescents and young adults exposed to food deprivation during the 1940–45 occupation of the Channel Islands were a more important determinant of CVD in later life than the levels of prenatal undernutrition experienced in utero prior to the occupatio

    Ancient lake deposits and valley networks on Mars provide strong evidence that its surface was once modified by liquid water, but the extent of that modification is still debated. Ancient lacustrine deposits in Milna Crater provide insight into the timescale and fluid volume required to construct fluvially derived sedimentary deposits near the Noachian-Hesperian boundary. Placing the lacustrine deposits their regional context in Paran Valles provides a quantitative measurement of the intermittency of large, water-mediated sediment transport events in that region
